I have an idea for a challenge with regards to the % found statistic. I would like to host a county challenge. To qualify one would need to have found a determined % of active geocaches in the county region. Would this be allowed?

Guideline 12 states:

Not acceptable
Finding all or any percentage of the caches, or of a cache type, rating, or other allowable value within a specified area; e.g. 80% of EarthCaches in France is not publishable.

So no, it's not allowed.
