According to ProfileStats I have +3 logs compared to Geocaching.com. "Find bad logs" function shows 3 caches I logged not too long ago, but neither have duplicate logs. Is this an issue for anyone else?

It is probably a bug of fetching the logs. Try to reload all the logs through the self-service.
How do I do that?
Click on Support -> Self-support -> Refresh found caches
or just write the list of GC codes to the field on the bottom and click "Refresh"

Have you had duplicate logs on that cache and deleted them? If so, it may take some time before Project-GC discovers the deletions.

I have not. It has shown +3 for about 2 weeks now.

Your stats appear perfect now so I am assuming it was corrected.  Awesome caching stats BTW!
