I created a route and saved it, but if I try to map Not Found Caches using the route filter, it only returns caches at the route waypoints and not all along the route.

Not found caches is showing caches potentially eligible for FTF, not the caches not found by you. If you want to list a caches that you did not found, please, use Map Compare tool.
