I was using a checker ( https://project-gc.com/Challenges/GCBM4Q8/113058 ) for a new challenge cache (UK based) where I needed to find 5 icons in each of 5 of the 6 Eastern England Counties and the output showed that I had completed four of the counties and so needed one more from the remaining two. The output also told me how many were needed in those other counties (though it didn't tell me what I had got so I would know what I needed, So I had to research that myself !!) 
So this is where the confusion arose - For Essex it says I had 4 types already found - when I checked using GSAK I could only identify 3 types (Trad, Multi and Unknown) I then researched with the map compare tools in PGC (specifically for Essex) and discovered that the checker must have also included a virtual which is located in the English Channel along with a trad - both obtained on a boat trip.

Now though neither of those caches are assigned a county in GSAK it is evident that they are assigned to Eastern England in PGC else they would not have shown up when researching Eastern England finds in map compare but also making the virtual the 4th icon for Essex in the checker output - so what is confusing about that is... both are showning South East England as the region on geocaching site (as seen on the cache page for each one )  
So how is it that PGC says they are in Eastern England when Geocaching site says they are in South East England ?

The region on Geocaching.com is selected by the user. The region on Project-GC is calculated based on the coordinates. The most common reason that they differ is because the user have selected the wrong region on Geocaching.com, sometimes they differ because Project-GCs data is incorrect. Considering that the UK is a horrible country when it comes to data it could go either way there tbh.

TBF - choosing the wrong region happens rarely with the majority of caches you know which county they are in thus you know which region they are in - the very small minority like these non-land based ones are the exception.
My query was why they differ and it is evident from your answer that the info as to the region is not taken from the cache page

Can you explain however 'UK is a horrible country when it comes to data'
...
