The countries on Project-GC are based on the countries on Geocaching.com so you will have to direct this question at Geocaching HQ.

When looking at the GeoCaching.com map, Kosovo is a separate country ...

That's because the map is from a third party which Geocaching HQ does not control. The countries on Project-GC are based on the countries you can select when hiding a cache, the countries actually available at Geocaching.com.
