can I correct project GC milestone list using a bookmark list?

I have the common issue with my Milestone list on Project GC,  as I have LAB caches logged on same days, and despite logging in this sequence on the ap,  my list in Project GC is showing different caches compared to the Geocaching website.

Can a bookmark list be created to align these two lists (i.e. force Project GC to show the same list as the website?)

No, there's currently no way to adjust the Project-GC milestones.
