The macro "Geocaching.com + Project-GC" tells that I have two logs on a cache thus the total number of caches differs from what GSAK reports. If I look at the cache I suspect is the cultprit I can only find one log.
However when I wrote a note to tell why I couldn't attend I managed to first post it as an attended log which I later changed to a "write note".

 Is it possible fix this?

You seem to be misunderstanding what "You have 2 logs according to Project-GC" means. An announcement is a log, a note is a log, a DNF is a log. Having multiple logs on caches is normal, expected and does not have any general effect on your total amount of caches.

If you've updated an attended log to a write note log there might be a delay in the system before that's caught, but the script has nothing to do with that. If you're still seeing the issue my advice would be to use the self support-button to refresh your cache finds or the specific cache.

OK, I see your point regarding what the script "sees".
A bit uncertain though about your advice about "self support-button": Where do I find that?
Self-support is available under the orange button labeled "support" that you can find on most PGC-pages (not in the forum or the wiki tho). More info here: https://project-gc.com/w/Self-support
