Is there a way that shows which challenges you have already run and qualified for?

Not only the ones that you yourself has run, actually, but all the challenges in the world. Use the map on http://project-gc.com/Tools/Challenges?map and you can see either a green or red mark in the lower left corner of the icon for each challenge that show whether you have qualified for that challenge or not.
