How is the total cache to cache distance is calculated?

The sum of the distance between all caches in order calculated with Haversine. At-least that was the case when the checker was written in November 2014. There is some small discrepancies  between the checker and statistics probability due to some rounding difference  (below 1 km for a user with many thousand  of finds)
 
Locationles are exclude and if the option is set the the bookmark list below is excluded like on gc.com

So is it based on the order you log the cache or the date and time you hit found on your GPS? When I do big trips, sometimes I'll log all the virtuals at once, then the Earth caches, etc......my distance would be totally overstated then. But if the time from field notes is used, then it's probably okay.

Not really.They are ordered by two parameters. Date and log id. There is no logtime stored for log at gc.com . It only exist on the fieldnote page
The order by date is easy to understand.
The order on the same day is based on log id. That is the numerical id of the log and that will be in order of creation of the log. ie the order you submit them.
The fist log you write is considered the first find of the day an so on. The time on the fieldnote is not relevant only the order that you submit the logs.
That is the same as the order listed in on http://www.geocaching.com/profile/ if you press geocaches and "(All Geocache Finds")
